I tried your sample with the current IEEEtran on ctan and 5 different
versions of url.sty, but could not see any underscores printed as
apostrophes.

There is currently a problem with LY1 encoding and ~ charcters; I must
upload the fix... but I think there is another fix I'm supposed to make...

I see that with IEEEtran the \bibitem takes the whole item as a macro
argument. See the restrictions in url.sty for certain characters --
notably % -- under those conditions. Use a named url if it contains %,
or use hyperref and \%.
